Wile E. Coyote with Bugs is definitely the same as with the RR. He even has a business card that reads Wile E. Coyote, Super Genius. And he pronounces it Soooopa Geeenyus.
nevertheless, I believe that he is an imposter sent, perhaps by the government, to uncover looney tunes conspiracies. Perhaps he killed and ate the original wile e. coyote...or simply banished him to the desert, before discovering his quirk of speaking only in little signs that he holds up. Thus...talking coyote.
as for the red nose thing....well, you are probably right...it's been a Looooooooonnng time...
